The red crystal is an unobtainable crystal released alongside the Mourning's End Part II quest. It was likely intended to be used during the light puzzle to recolour the light beams red.

It was presumably scrapped as it would make the puzzles requiring a red beam of light too easy. In the actual puzzle, red light can only be formed by passing yellow light through the magenta crystal.
